Beni Baningime was left distraught by his red card in Heart of Midlothian's 2-0 win over St Mirren at Tynecastle Park on Saturday night.
The midfielder received his marching orders from Kevin Clancy after 13 minutes following a VAR intervention.
Initially shown a yellow card, replays showed that Baningime caught St Mirren's Roland Idowu just below the knee.
McInnes spoke of the players' disappointment after the game, revealing he was in tears.
"The boy's distraught. I don't think there's a more popular boy in our dressing room than Beni and he was in tears," he said.
"We said at half-time we were going to have to dig him out here, we were going to have to do it for ourselves again."
The challenge falls into the category of serious foul play, which, according to IFAB, is "a tackle or challenge that endangers the safety of an opponent or uses excessive force or brutality must be sanctioned as serious foul play. Any player who lunges at an opponent in challenging for the ball from the front, from the side or from behind using one or both legs, with excessive force."
Serious foul play comes with a two-match suspension.
Baningime will, however, be available for the Scottish Cup clash with Falkirk on Saturday because the suspension is only for league matches.
As per the Scottish FA's judicial panel protocol: "Any suspension incurred as a result of a sending-off offence is competition-specific and shall only apply to a match(es) in the competition in which it was incurred."
In terms of how the suspension is applied, it is effective immediately to the League Competition where the sending off offence was reported".
That means Baningime will be unavailable for the league fixture with Celtic at Tynecastle Park a week on Sunday and the trip to Tannadice to face Dundee United the week after.
McInnes may have a few headaches in the coming weeks. Michael Steinwender and Cammy Devlin are both suspended for Saturday's cup game.
Devlin picked up a knock at the end of the game and was due to be assessed today.
Hearts are still without midfielders Oisin McEntee and Ageu. Both are due back toward the end of the month or the start of February.
While Harry Milne returned to the starting XI, Stephen Kingsley is out for six weeks due to a grade two tear in his hamstring.
